Even though they are the same products, they are from different suppliers and have different SKU’s.
All you have to do is exclude one of the products from your Catalog inside Inventory Source.
The parent categories from IS push over to Shopify as Collections. The subcategories push over as Tags. Its up to you to decide how you want to sort your Collections and Tags on Shopify.
